I'm understanding your disappointment with the roster a bit more. I do think they've made some genuinely interesting choices, but it feels like they could've made a few swaps here and there. I'm most excited for Dunbine, Masoukishin and the Mazinger lineup, with everything else ranging from "Meh." to "Neat, I guess."
That said, I'm kind of wary on how they'll handle Mazinger. ZERO is awesome and all, but I don't want a copy-paste from V with the original Kaiser shoehorned in. They really need to treat that thing's comeback like the big deal it is. I was hoping for God Mode, but that team attack with Emperor G sorta dashes those hopes.

Alright, so, the guy behind Aeon Genesis (a group of fanslators, they did some SRW games) recently announced on his Twitter that we're getting some anniversary releases in early March.
One project they haven't given updates on in over five years is the original SRW Alpha, when they supposedly already got a good chunk of it done throughout 2007 - 2012. I can't guarantee anything, since no games were mentioned by name, but I think there's a possibility that we'll see it soon.

Well, the newest trailer for Ultra Sun/Moon dropped. Long story short, Team Rocket is back as Team Rainbow Rocket (silly name aside), and it seems they've taken over the Aether HQ. Together with a few other chracters (notably Guzma, the boss of Team Skull) you go and kick their asses.
Giovanni's the boss, as expected. He actually has Mewtwo and uses it against you, and he's also teamed up with all the villains from the previous games, which all come from different universes where they successfully achieved their own goals. Whatever it is they're after, they're hyping it up to be pretty big. It's the ultimate fanservice scenario, basically.

Interesting choice of giving Giovani Mewtwo, correct me if I'm wrong but he's never had him before has he? Outside of the anime I mean, if this was a pure nostalgia trip I wonder why they wouldn't just give him his old team. And yet another instance of a Pokemon that was created rather than born, I wonder what the ultimate goal is.

It's true; the Pokémon multiverse has always been canon to some degree, although it hasn't been touched upon very much until somewhat recently. This is where they're really starting to emphasize it, and you can tell by how Maxie and Archie have their classic Ruby/Sapphire designs as opposed to their recent redesigns. Game Theory actually did a video some time ago about the multiverse that I think you've already seen, and Lockstin brings it up a few times in his videos as well. I think Black/White was the first time they explicitly addressed the concept, but that was only for a little sidequest of sorts.
Giovanni never had Mewtwo in the games, and it's never even been implied that Team Rocket had any connection with Mewtwo outside of the anime or the card game, so it really is peculiar. It was probably the most appropriate one they had, since you can expect every other villain to have the Legendary Pokémon that played a role in their own plans, so having a guy without any as their leader wouldn't make for a very climactic final boss. He'll probably still have the likes of Persian and Rhyperior, I'm sure.
The interesting thing is that outside of their common goal, they all still seem to be in it for their own ends as well. Archie brings up how he wants to "shape this world as well", obviously referring to how he wants to expand the ocean, while Ghetsis says he needs a puppet to fulfill his own goals, which really makes you think, considering that he logically already reached his initial goal (which entailed using N as a puppet). But I can't even begin to imagine what their collective goal would be if it involves all of these masterminds with their powerful Pokémon working together. Part of me feels like it involves Arceus, but that can't be it.

Writers intuition tells me it could very well be a SRW situation, where none of them have actually played out their plots yet, but then again you did say they're supposed to be from worlds where they *did* succeed. Kinda like Dio Over Heaven.
If they've taken the Aether Foundation it's possible they're after research on the Ultra Beasts, since it's entirely possible they don't have an equivalent in their own worlds so this knowledge would be new to them. I'm gonna take a wild guess and imagine they each fully intent to fuck over the other in the end, but it makes you wonder what could possibly be so enticing that they're willing to play nice for now.
My focus is on the appearance of Mewtwo. If Team Rocket have never had anything to do with him in the games, then that implies either Giovani picked him up at some point (which raises the question of how and when) or, and go with me here, Aether had him. I know I've harped on about this before, but I find the recurring hints at deeper Pokemon research too obvious to be nothing. Looking back at Lockstins theories, regarding alchemy and so forth, I don't think he was wrong exactly. His reasoning is solid, and there's too much evidence for it to be nothing.

The more I think about it, the more it actually does make sense for Giovanni to have Mewtwo. Remember the big climax surrounding Team Rocket in the original games? They had taken over the Silph Headquarters, and it seemed more or less implied that Giovanni was out for their prototype Master Ball.
Take note of the Master Ball's appearance. It's purple, and it's got those bulbs on the top. It's actually reminiscent of Mewtwo, when you think about it. It's possible that Giovanni, if he didn't outright defeat Red during that encounter, got his hands on a Master Ball (they became a lot more common over the years) and went after Mewtwo with it. When? Well, there's roughly 20 years between the events of the original games and this, and three less from the Johto games, so it could be pretty much anywhere in that gap. Notably, starting from Sun/Moon, they've actually begun specifying each type of Poké Ball that an NPC's Pokémon was caught in. If we see Mewtwo pop out of a Master Ball in that fight, that all but confirms it.
As for the other antagonists, I'm sure none of them would really get along. Giovanni probably thinks they're all useful, but idiots; Maxie and Archie would pretend to work together only to backstab eachother and don't care much for the rest; Cyrus seems like he'd be the most focused on whatever their common goal is; Ghetsis just wants to take advantage of literally everyone because he's a power-hungry control freak, and Lysandre secretly hates all of them and can't wait to enact a second genocide. Faba of Aether is also a part of them, but probably out of cowardice.
