A result of several factors. The key component of the lift cores of skyships is fairly rare, and the ships themselves are much more costly, due mainly to the expensive propulsion engines and the more extensive armour; the Silverfish, for example, required at least twice as much armour plating as a seagoing armoured cruiser with the same offensive and defensive capabilities. Also, skyships have significantly restrained operational parameters compared to their seagoing cousins, the need to 'rest' the lift cores at sea periodically being only one of them; whereas a seagoing cruiser can remain on station for months at a time, instead of just a week or two.
Certainly ship for ship the flying one will have a significant edge over the equivalent floating one, but for the time being, the age of the seagoing warship is not yet completely over in Tethys. There are still distinct tactical and strategic roles for each.
