Following on from Collecting tiny trainers
One day, May heard an intriguing rumor. It was said that Red, the first trainer to discover the new variant of Pokemon, was in her area. Thinking there was no faster way to grow her collection than trading with the original trainer himself, May sought him out. Eventually she found him, in a nearby Pokemon Center.
The two trainers had a long discussion, each telling the other what they had found out about the special new Pokemon. To May's delight, Red agreed to a trade. She gave him a rare, Hoenn-native Pokemon, Mudkip, in exchange for the tiny trainers he had on hand. He happened to have three of them- Leaf, Misty and Lillie. May smiled as she handed him the Pokeball, and he gave her the three tiny ladies. When he bid her farewell and left, her smile grew even wider. For it was not a Mudkip, but a Magikarp she had given him...

I'm not sure about Leaf and Misty, but I presume Lillie would be at least glad to not be with her mother in this current state.

From my impressions in ORAS, May doesn't seem cruel. A bit mischievous, but not mean.
And you're not one to intentionally change a character's established personality, especially a good guy turning mean.
They have nothing to worry about.
