Well, Sonic Team's former head: Yuji Naka, says that the gender is up to the player to decide the gender.

Okay, fair enough. He was the main man (with the plan) after all! I just hadn't heard that, that's all. And in the original instructions it never suggested such a thing. Except it was unknown.

Oh that! I thought of that as if NiGHTS is wearing boots or something. And the purple leg is under the pink...shoe? The right leg is right next to the left leg. Sorry if it kinda looks weird to you.
