I don't know how skilled Patrick Troughton was at the recorder (apparently he played regularly), but I think as the Doctor he played it to be annoying, not skilled. At least that appears to be the case in the Three Doctors.

Patrick was pretty good as far as I'm concerned. The Doctor would play the recorder to relax and think. Though later the Doctor (5th) decided that it's not really his thing anymore and mostly, as far as we know, stopped playing.
