1571, Siege of Mt. Hiei.
During the Sengoku Jidai, the "Warring States Era" of Japan, many of the warlords faced resistance from the Ikko-Ikki, a rebellious sect of Buddhist monks opposed to the Shogunate and local Daimyos. As provinces were pacified, the monks would sow discord, throwing peaceful areas back into chaos. They were a constant source of unrest, especially for the warlord Oda Nobunaga. As Nobunaga's sudden and surprising rise to power increased, so did Ikko-Ikki lead rebellions.
Tired of being undermined, Nobunaga launched a fierce campaign directly targeting the monks. The Ikko-Ikki were pushed back to the temple stronghold on Mt. Hiei, one of two historic founding schools of Buddhism in Japan. Nobunaga surrounded the mountain and sieged the temple for months, only to prolong the suffering of those inside. Any who surrendered to the Oda army were summarily executed.
To end the siege, Nobunaga set the mountain on fire and burned the temple to the ground. All those inside perished in the fire, effectively ending the Ikko-Ikki rebellion.
After this and other instances of brutal punishment, Nobunaga became widely known as "Demon Nobunaga".

Nobunaga Oda was a brilliant man. When dealing with the Ikko-Ikki he figured pretty quickly that the only way to deal with religious fanatics was to root them out through complete extermination. This experience would later aid Tokugawa Ieyasu in dealing with the Shimabara Rebellion and Christianity in general - which at that point had been working to undermine Japanese culture and traditions for decades. Thankfully the Tokugawa Shogunate put an end to Christianity in Japan for the most part.
This in return has made the Japanse resillient enough to guard against and root out Islam which is now unable to establish a foothold in Japan.

Actually it was Iemitsu Tokugawa, Ieyasu's grandson that had to deal with the Shimabara Rebellion and Shiro Amakusa. Iemitsu enacted the Sankoku (Closed state) edict and eliminated any ties with the Portuguese and their brand of Catholicism.
Afterwards only protestant countries like the Dutch were allowed to trade goods. Ieyasu was tolerant of the foreign religion to some degree but liked the protestants a lot more as William Adams (Miura Anjin) was allowed to live in Japan and obtain the rank of samurai... a rare honor to bestow on a foreigner, the first occurrence of that was Nobunaga Oda and Yasuke, an African slave gifted to the Oda clan by Portuguese traders.
