Well, if the Holy Roman Empire was a Federal Monarchy, then it would be possible for each sub nation state/commonwealth/territory to have something of it's own form of government as long as it's loyal to the Imperial capital, pays taxes, and contributes soldiers, as well as uphold some of the common values.
It would still be technically one country, with each state being semi autonomous/sovereign. With a Federal Monarchy, each state could be a different kind of government that is not monarchial, just as long as it was still united under the capital.
Also, it could be that each state is designated as communist, democratic, or fascist by the central government out of design, because they know each government sub type would yield more of a profit in certain areas. In fantasy, the Imperium of Man did the same thing with it's different worlds, but that was a Techno Feudal Confederate Monarchy ruled by a Theocratic Oligarchy.
Wikipedia definition: A federal monarchy is a federation of states with a single monarch as overall head of the federation, but also having lesser monarchs, or a republican system of government, in the various states joined to the federation.
Also, I would suggest googling an idea the British had that was sort of similar to this called "Imperial Federation."
I kind of have a similar idea for my bad guy faction called the Imperial Federation of Scarlet Dominions, or Scarlet Dominion. A similar idea would be in another faction called United Anunnaki Empirates (play on the word United Arab Emirates).

Are a fascist or communist HRE even possible? Considering that those ideologies despise religion, their states wouldn't have the word ''Holy'' in their name I think

Fascism might still be possible, and fascism comes in many forms. Austrofascism being one form of fascism that not only endorses Catholicism, but being authoritative about it as well.
