We already know what would have happened. Season five finale showed us that Equestria is fucked without the Mane Six. Still, to be fair, apparently Celestia did manage to defeat some of the villains in the various timelines until she eventually lost to one of them, so she's not totally useless!

No, we don't know.
The Season 5 finale is BS and therefore meaningless. Nothing what happens there makes any sense at all. There's even a timeline where the Flim Flam brothers destroy Equestria. I think that says already enough about the validity of this finale. It's very poorly thought through, just like the notion of Celestia being by any means useless.
These episodes are just like "Spike At Your Sercive", which depicts Spike as incompetent, even though it's a fact that he isn't, just like Celestia, who successfully protected Equestria for a thousand years, alone and without the Elements, WHILE making it an utopia. And that in a country, which is surrounded AND infested by countless unimaginable threats. That's a feat noone else in MLP comes even close to and even Twilight has a thousand years ahead of her until she reaches that level.

Wow, I guess I hit a nerve. Okay, look, I'm pretty sure the Flim and Flam timeline was just a joke. They probably didn't destroy Equestria, I think they took over Sweet Apple Acres.
Celestia isn't useless, but she clearly isn't unbeatable. Some of the villains are outright more powerful than her if she can't use the Elements and that's that. Alicorns are not gods, they're highly magical creatures, but so are many of Equestria's enemies. Still, I apologize for upsetting you. Let's agree to disagree. I'm looking forward to reading this comic and learning your version of the story.

I will say that. Simply consider any time travel stuff, not a canon. Because any, even the simplest time travel create a bunch of logical paradoxes and simply destroy any plot.
I prefer to think that any time travel spells we saw in the show, were actually just creating an mind illusion which gives the impression of time travel. To learn a lesson or try to find out something.
As evidence that it was not a time travel. We cannot see previous time travels copies of Starlight Glimmer and Twilight Sparkle. Since they made many time travels in to the same "sonic rainboom" moment. Means that from the very beginning we should have seen all the future and past copies of Starlight and Twilight in one time. And these copies will be infinitely multiplied in mathematical progression until the entire planet will filled with copies of Starlight and Twilight, until, the planet will not collapse into a black hole under their infinite mass.
At least, this is what would happen if it was real time travel.
