Mostly I miss the sniping opportunities that huge environment gave you. Hitting a bad guy from half-a-mile away with high explosive rounds, watching the burning body sent flying thru the air... 
I honestly don't know what all the bitching is about with the Mako. The only times I ever have problems with it are on a couple of planets (*cough*Nodacrux*cough*) where you're basically presented with a sheer cliff face to climb. But that's just poor terrain design, not anything wrong with the vehicle itself...
