After Shadow was freed from Black Doom’s influence, he immediately went to the Black Comet to kill him. The gas released by the comet would seal the fate of Earth, thus all of the remaining aliens concentrated their forces to defend it.

The Ultimate Life Form saw an army in his way and planned to remove his inhibitor rings to wipe them out, only for Sonic and his allies to arrive and stop him.

Sonic made his usual talk about how Shadow didn’t have to do everything on his own. But he had something more important to say as well.

“I spent years thinking you were dead. Now I see you’re back and you’re ready to sacrifice yourself again. You want to put your past behind you, fine, but remember that there are people in the here and now who would be sad to see you go.”

The Mario Bros and their allies soon followed. Even Eggman showed up with a repaired Omega and Metal Sonic. Together they tore through the alien defenders and reached the comet.

We saw Sonic was hurt by Shadow’s apparent death in Sonic Adventure 2 and that was when he spent most of the game with Shadow as a villain. So after having Shadow as an ally he is not going to let him give up his life a second time.
