That would be the most likely reason. Scooby's food M.O. is to either make a sandwich or eat straight out of a box, and it wouldn't make sense to swallow something whole and alive if the intent was not to keep it in the whole and alive state.
Some of the later series established Scooby as being protective -- maybe even possessive -- of the four humans (the "Pup" series had him doting on Velma like he thought SHE was the team pet). Personally, I'd like to think this is just the natural escalation of that dynamic. Like how dogs show dominance by putting the other's head in their mouths, only, you know, with his entire body.
