As a child, Ashira Khan spent most time training to be a master fighter. When Khan became a young man, Shredder saw potential in him and brought him into the Foot Clan. Before Bradford, Khan was also personally trained by Shredder, but he was a better student. Khan also trained under Tatsu.

Khan rose up the ranks until he became the head of the Elite Guard. He also proved to be a good strategist. When Shredder left for American, to begin his war the Turtles and Splinter, Khan was left in charge of the remaining Foot Clan in Japan.

Somehow, Khan discovered that Karai was actually of the Hamato Clan, their sworn enemies, and he and the remaining Foot traveled to New York, where he found the near dead Pimiko and healed her. He learned from her that Karai had taken over the Foot Clan and had made a truce with the Hamato Clan, which disgusted him. He also learned about the Turtles and their allies and how they defeated the Shredder and Tatsu. So he offered her to join him with the promise of Karai's demise and she took it.

He secretly sent messages to the Turtles, Rainbooms, their allies, and even to the rest Foot Clan to lead each of them in separate locations and had Pimiko lead Karai and Shinigami to him. When they arrived, he claimed that she was unworthy to lead the Foot as she was of Hamato blood and demanded that she step down, which of course she refused. The fought and Khan defeated them, even when Karai used her mutant powers. But before he could kill her, the Turtles suddenly arrived. Donnie had deduced his ruse after learning the location they were sent to had been demolished. And after trying contact Karai and receiving no reply, they tracked her to his location. The Turtles fought Khan but he managed to defeat them as well. But then the Rainbooms, allies, and the Foot arrived, having been alerted by the Turtles. While the Foot fought off Khan's soldiers, the Rainbooms and allies helped the Turtles and Karai fight off Khan and overwhelmed him. Khan vowed that he was not finished and vanished along with his soldiers.

Realizing he needed stronger allies, Khan gathered together all the enemies the Ninjas had recently defeated, including the Purple Dragons & Nightmares, the Turks, the Arboost Gang, Stockman and his robots, Fishface, A-Prime, and others. But this first was Jagwar who became his partner.

When the Young Ninjas, along with Zepher Breeze and Robin O'nile, infiltrated his secret cavern base and learned that he was planning some kind off trap. He soon discovered them and ordered his solders after them. They escaped but Robin was captured.

The Turtles, Rainbooms, and Allies arrived at his base (after scolding the Young Ninjas and ordering them to stay behind) to rescue Robin but then Khan sprung his trap, revealing his army of enemies. Then Itashi Senshi stole their geods and medallions, leaving them at a disadvantage. Then the army attack and eventually overwhelmed them and knocked them out. But Spike managed to escape with Applejack, Rarity, and Rainbow Dash's geods.

When they woke up chained, Khan revealed that he knew the children were coming thanks to Stockman's spybots and used them to his advantage, knowing the Turtles would come soon after. Then he revealed that he wanted the power from their geods and medallions and had a ritual planned to transfer the powers to him. And the ritual also required a human sacrifice, Karai.

But then, the Young Ninjas returned and fought off all of Stockman's robots, with the CMC using the geods. But afterwards, Jagwar overpowered the three and took the geods. But then the kids revealed that Khan was going to double cross him. Jagwar angrily asked if it was true, which Khan said it was and had Pimiko knock him out with a tranq dart. The rest of the villains asked if Khan was just using them too and he ordered them to be silent.

He then told the kids that, although he was impressed by their skill and determination, they were foolish to return alone. But they smugly replied that they didn't and revealed their own army of all the allies they made, including The Mutanimals, Justice Force new & old, the Punk Frogs, the Foot Clan, other allies, and even Wondercolts and they all attacked the villains.

The Young Ninjas freed the Turtles, Allies, and Rainbooms who tried free Karai, but Khan stood in their way. They once again fought against Khan, but during the fight, Jagwar woke up and in a rage, literally stabbed Khan in the back for his betrayal, much to the shock of everyone.

Khan died from his wounds and Jagwar was eventually killed by Gennosuke.
