"Heaven Sent" recently replaced Midnight for the title of "my favorite episode of New Who", but it's still close.

The TVTropes editors have speculated that this episode might've traumatized the Doctor to the point that his notions about humans were colored badly for the rest of his regeneration, if not longer. It's certainly a nice idea that would drive home the unique circumstances of this episode, though I don't know how strong that theme could arguably be with the rest of Tennant's episodes.

It's an interesting idea indeed, but as you said I'm not sure it 100% works ; however, I'm pretty sure it helped him while trying to solve the Planet of the Dead crisis, which is kind of reminiscent of the Midnight one, with stressed people aboard a bus in the middle of nowhere.
Also that episode in the desert sucks imho, but that's not the point.

Oh gorgeous! I love your depiction of the background, with all of these people in the bus, travelling together but not bothering to know each other, which is really what caused all the ensuing problems.
Midnight is my second-favorite episode. (Human Nature/Family of Blood just can't be beat, in my eyes.) It's the only episode that, on the first watch, I had to stop it to breathe and calm down, it was so gripping and horrifying. And it's the only "real" episode: the true monsters in the story were the humans, their fear, their mob mentality, and they're the only DW monsters you'll meet in real life. It makes me shiver just thinking about it.

It's the only tv episode that gave me nightmares so far. That's saying something.

I'm actually surprised it didn't give me nightmares. I bet we went on to watch more episodes after that one, to blunt the horror, so it wasn't fresh in my mind when I went to sleep. I just remember being riveted to my chair, my hands clutching at the edge of the seat, throughout the whole episode, and when we paused it in the middle, I was just panting.

See, this episode wasn't watchable on our dvd because the dvd was faulty (the ending of Forest of the Dead wasn't watchable either). So this was the last episode from the Tennant era I saw. Way to leave on a high note by accident.
