I think that it originally was a mistake that the designer's made when designing him due to the timeline changing. I am not sure, but I think that in the original timeline Quan Chi got those tattoos from the Dragon King after he was resurrected. And the tattoos became so associated with him that they kept it on his design despite Raiden changing time.
