Very nice idea I man! I think one way this could be made lore friendly to the Pikmin Series, would be if there if, perhaps someone, snuck Up on Olimar while he was sleeping, struck him with a syringe, took the DNA, back to his to Hocotate (If he or she was a "Hocotatian") that messed the order of nature, injected black parasite Pikmin into in to their onion after building it, and sent it back to Earth or they (Where a Koppian) the they did the same thing,
and took fled to one planet and found an abandoned bunker, after completing one task or another(Because by the time, they where done with one, they might have done the been on the chase from the cops) Fled to Earth after
finding being found out yet again, dropped everything off, after making recreating cosplay costumes too, which the parts, where destroyed and lost to time leaving only very little left pieces left.
By the way: They also created the onions seed in Pikmin 3, as well as the Bulbmin, the Puffmin, and the new types seen in both all the new games, went undiscovered from the best ending and officially appeared in Pikmin 2 and 3.
