I think you're the first, I know I never thought about it until you brought it up. Like someone brought up the theory that in Red and Blue, the battle on the S.S. Anne may have somehow killed your rival's Raticate, hence why he shows up at the Pokemon Tower.
Failing that (all Pokemon battles are non-lethal KOs anyway), he boxed Raticate and is instead trying to beat Team Rocket, as he also shows up in Silph Co...
