Uhm.. it had the Christmas decorations on.. hehehe apparently that was important for the movie, as apparently he loved Christmas trees and that was the largest.. hehehe but you never know with film studios they may even decorate it like Christmas just for one scene... haha I guess it depends of the budget of the filming company... ;D. But I went as far as to check it now out of curiosity.. hehehe seems my first guessing was right.. but I can only tell so due to the vapour coming from the mother in the scene taking place around minute 3 of that video . Unless they are also good with such effects... which one never knows!;D. I'm really not expert at film making. ;D

Unfortunately, there's nothing on the link that you sent. It just goes to YouTube, but no particular video. . .
But I did find a set of still images from that final scene in Rockefeller Center. Either Culkin is superimposed by computer over the Rockefeller Center background, or it was filmed with the actual decorations (which could easily have been done), or they reproduced this in a studio soundstage. But it appears that the ice rink that is there during the Holidays is missing from the scene, so if it was filmed in New York, it was done at a different time of year than Christmas. So yes, it would have been 3 or 4 am, but definitely not during Christmas.
But to answer your question, there's no way they could have filmed that in New York around Christmas - even at 4 in the morning. There are too many things going on in that part of the city that time of year to allow film crews to have all their equipment around - even in the middle of the night. They would never be able to get all the film equipment out of the way to allow al of the tourists who come to see Rockefeller Center.
However, for a film that large, the City of New York would grant a permit to shoot a scene like that - but only for a time of year other than Christmas.
