Here is a tutorial showing how I color eyes.
The eye lineart MUST be on a separate layer, and be in its own separate layer group for this to work. The coloring for the eye should be in this group too.
Sorry about the lack of instructions related to layers and such... Next time I do something like this I'll try to keep that stuff in mind.

So quick question. When it comes to step 6, if I have an eye that is an emerald green color, would color would I use instead of green-yellow or would I just use green-yellow?

it's really up to you but you have to experiment with color...try using Hue and Saturation to choose which color looks better . You can use Yellow, Orange or any warm color to make the eye pop out
