I think changes in the timeline had something to do with her vanishing. Either she was never born or she never found her calling in machines.

She completely turns on the entire team. She's responsible for the bad guy having his own time machine and you have a boss fight against her in Sir Galleth's time. She turned EVIL and got locked in jail before she escaped and is now on the lamb.

Maybe in the next game we find out Clockwerk has her under his control, thanks to hypnotic abilities of his clockwerk eyes. Some villian is using her to build clockwerk a new body?

I highly doubt it. She didn't look like she was under anyone's control and Clockwerk made little impact in Thieves in Time. I can't believe that they would do this to the only female member of the Cooper Gang, making her another Constable Neyla.
