Doctor and Twilight work better in terms of story since they're both awesome, and Twilight is more independent than most of the Doctor's companions. She can take care of herself and save him as much as he saves her.

BAM, Twilight's mind has officially been broken. Oh yeah, linear time? what about it? Everything you know is wrong, smartypony, everything.
really like the colors on this one, and you've kept the lineart very clean and refreshingly crisp. You might have made the different backgrounds a mite bit clearer, but other than that it looks great.
