The reason why Eggman hates these guys so much and thinks the Phantom Ruby isn't enough to take them is because... he's seen what these projects have done to his fleets and bases. A couple of months before Infinite joined the army, these guys were tearing Eggman apart when Sonic wasn't around. It was like... Eggman's DOOM >:3
So yeah, a bit of lore.
