Oh yeah, I forgot to mention I used Gimp too (which is like the poor man's Photoshop xD).

Unfortunately, I don't think there's a way you can render in Paint Tool Sai, so usually I do all the drawing in Sai then save it as a Photoshop file instead of a Sai file, and then do the rendering in the other program and save it in that one. That way it'll keep the transparency. If you save it in Sai instead of Photoshop or Gimp it'll take away the transparency.

Actually, there's this version of Paint Tool Sai that allows you to save things and keep their transparency. The version I have, it has this option where it says "each pixel have opacity", you click that and it'll have transparency. ^^
