Well, considering that an earlier draft of the script for the game includes some removed lines, such as Mephiles (in a daze, mind you) implying that the game takes place in an alternate timeline compared to the other main series games, and that many more exist with all sorts of variances, and that he is capable of bridging them all ("... I transcend time itself... a bridge to other worlds...").
To be a bit more specific, this bit was supposed to take place during when Shadow corners and seals Mephiles in the 10 Years Ago segment, and Mephiles (Base Form Mephiles) was supposed to be, based on the context and writing style, mumbling/repeating that rather consistently before he even acknowledged that Shadow was there in the first place.
Given that Sega has mentioned that Mephiles wasn't used to the full extent that they had intended (so he's technically not a "retired" character yet, too), and that we only saw the tip of the iceberg... it's possible that Mephiles is hyper-aware of all threads of the timelines, and was using that knowledge to bend the truth...
In other words, he was likely stating a possible future, and, with the full knowledge of how that played out, used that information to mess with Omega and Shadow.
He said "in the future". Which future? There's no distinct the future, as it could head in any direction, truthfully.
Silver's 06!Future was a possible one, but it was also altered for the main timeline in the end, and given what Silver states in the DS version of Sonic Colors... it's a far brighter and happier one now that the Solaris Project was wiped in the main series timeline, but still survives in alternate timelines (06 offered no less than 3 separate ones alone that we saw and experienced), and still remains well enough to be accessed in Sonic Generations.Β
So, truthfully, Mephiles was drawing on his knowledge of another timeline. Given that he has access to an infinite amount, he can technically just cite whichever one he pleases and still be technically speaking the truth.
In the case of Omega... there's a bit of some crazy time fudging involved, so I'll try to explain best I can...
He was told to be in Stand By for about 200 years. He does just that, and that would mean that in the timeline where he arrives in the Future to help Shadow fight Mephiles... Rouge had to die when Iblis was freed after Elise died when Eggman's battleship malfunctioned and exploded (this seriously did happen, I kid you not). That means that the timeline where Omega started in this task... had to be destroyed in order to appear where Shadow was. Let's give Rouge a number here... Rouge 1 died, in order for Omega 1 and Shadow 1 to survive and return back to the Present.
Then Omega and Shadow return back to the Present while pursuing Mephiles, and they arrive shortly after Rouge 1 sent Omega into Stand By. Rouge 1 is now Rouge 2 because her fate has now been altered due to Omega and Shadow now existing here again... Omega 1 is in Stand By, Omega 2 is the one who returned from the Future to retrieve Shadow 1.Β
There are now 2 Omegas in this time line at this present time (just as there are 2 Mephileses... Mephili?), but they will never cross paths. Omega 1 is in an unspecified area that will allow him to be found by Shadow 1 and Rouge 1 in the Future, which will give Rouge 1 the idea to tell Omega 1 (now 2) to go into Stand By, as she realizes that doing so will allow him to assist Shadow 1 in the Future against Mephiles.Β
Omega 1 will be in Stand By at the time Omega 2 will arrive in the Present. Omega is now existing at two places at the same time, and Omega 2 will not need to go into Stand By because he already had. He no longer needs to wait anymore.
Omega is now 200 years older, by the way.Β

-This factor is very true, but he knew Silver was desperate and nieve. He knew Silver would look at it from a one pov as Sonic being the actual vessel
It is the truth but yet is deception.
"He told Shadow of an alternate future."
-This really only runs true for sonic 06, in any other sonic game there wasn't rebellion against Shadow exept for in Shadow the Hedgehog, but since he is now in GUN there is nothing to worry to the scale that Mephiles was stating. Plus Mephiles is the master of deception and manipulation, he could have easily made a scene that ran to his words.

-This can very. He kept telling Silver to change the past and the future will change. So in some ways the future did and didn't change.
it can be tricky being 100% sure because with time, things can be happening at different times between Shadow Sonic and Silver.

From these factors he has truth but yet it isn't a "pure" or "angelic" truth

In one of the earlier script drafts for the game, he was supposed to say "I transcend time itself... a bridge to other worlds..." as part of a mantra when Shadow chases him down and corners him. It basically means that Time has no effect on him, and that he is capable of timeline hoping. So, he can screw up there, and just go someplace else. Lol... cheapskate XD
