Yes, I didn't think I'd like Gemini at first, but she was just too adorable for me to not like. :3
And Gemini is the one most likely to be canon I think. I just got the artbook and she was the only one that had artwork as the Nun of the past.
That and she's always the reincarnation in Ratchet's ending too. But oh well~
I guess Ratchet could very well be the canon choice, then again no one really is since the OVAs don't show Shinjiro choosing one girl, unless he chose Ratchet who was Put on a Bus (Boat) for the OVA.

Hmm, intersting. After playing more, I have to slightly omit what I previously said. I just saw Subaru as the nun in chapter 7 (Definitely a woman LOL
When Shinjiro was in a coma, Koya Hijiri explained the past Five ring warriors and the Sister who defeated Nobunaga. And when you break it down and add the cast and the STAR's they use, it kind of goes like this:
Fire-Kamiizumi (Gemini)
Water-Kiyoshi (Diana)
Earth-Bokuden (Sagiitta)
Wind-Danzo A.K.A Kato (Rikiritta)
Now this is where it gets tricky. Koya Hijiri was the Warrior of Void, which you could argue is Shinjiro, since they look exactly alike and could possibly Koya's ancestor (His dreams of Nobunaga in the early parts of chapter 7 is strong, but not necessarily concrete, proof of this.).
But if this is the case, it leaves a big hole on who the sister is. Now I'm not sure if the story for this changes depending on your 1st rank girl (Yet another reason for me to play it again.), but for the moment, it leaves only two candidates for the Sister at this point, Subaru and Ratchet. Mainly because their STARS don't necessarily represent an element. Subaru's is not Darkness (Which wasn't mentioned in Koya's story.) and she can't be Void since that is Shin's element. And arguably (With emphasis on arguably. This is just a theory after all.), Ratchet's STAR could represent Light, which would fit for the Sister, despite the fact that her role isn't as strong as the others (A nun wouldn't exactly be in a fight.).
Alas, this is all the evidence I have at the moment. Until I play it again and try a different path and a different girl in 1st place, this is all I have. But you can't deny, the proof the game itself gave me is strong.
But as I said before, this is open to interpretation, and with the Sakura Taisen series, canon rules don't always apply. In the end, it's ours, the players choice on who is canon. There is no right or wrong answer on this one

Err, Subaru is always void. I don't think it really mattered that Shinjiro was void in his past life. That and Ratchet can't be the nun so yeah.
Subaru is void because Shinjiro is taking the place where the nun was last time I think. So it doesn't really necessarily prove anything in particular, although I can see where you're coming from.

You were correct about Subaru, so my apologies my friend, I didn't know it at the time. Still, the fact that Koya (Which I still feel is Shinjiro in a past life.) was the void of the past and Subaru is the current one does give an interesting twist, and says a lot about the connection between the two.
As far as Ratchet is concerned, I find it interesting that even though Subaru was #1 of the top 5 girls when I did the Ratchet path (Ratchet was my top overall though.), Gemini was chosen as the sister, just as you said, even though she was #2. I'm not sure what to say about it, but I didn't really mind since I like Gemini. Still, I felt it was kind of forced instead of it being canon. But that's just me. I guess only the creator knows the real answer to this conundrum. But at least we can choose who is canon in the game, so no worries
