Actually, it originated from the anime of Bleach...one of the characters, Orihime, always eats weird food, and in one of the episodes she smiles, moves her mouth and swings a leek. Some crazy genius took the clip and set it to the song "Ievan Polka," and it became a huge meme. The video of Miku swinging the leek probably was made when some internet nerd decided to synthesize Miku singing the popular song and added the leek to add punch to the joke. So actually, only in the popular mind is the leek part of her design....

yea, someone made it so that hatsune miku sang levan polka while swinging the leek (the leek is like, almost a symbol of the song XP) so thats why we see pictures of miku holding a leek everywhere XP
