Can Twilight heal while she is hidden within Magic? Or is she fully in suspended animation? Because if Twilight's still half dead when you find her in Canterlot, it's going to make your life rather excessively exciting.
Then again, as long as the anti-magic bubble is up, her usefulness in there will be severely constrained no matter her state. We'll just need her conscious in case we require access to her encyclopedic knowledge.

It seems some of my theories were correct, the ones in the Everfree are probably Fluttershy and Rarity, the one in the gorge is Pinkie, and the one in the ruins of Cloudsdale is Rainbow, and of course Canterlot is Twilight's... and we get to see the leader of Jud, hmm interesting

Well, where else would the element of magic be, but downtown Canterlot? That was, by the original prophecy, the last one to be found, and could only be gained once the rest of the elements had been discovered... Not that it's an easy place to get it. Starting to sound like a classic fantasy quest, where the final doohickey to destroy the evil is of course guarded by that very same evil.

Well, then we go strategic about it

I suppose they start in Cloudsdale (depends on where it floats), then go to the one in the gorge, circle around to the two in Everfree, and then to Canterlot. It may not go in a straight line, but that way they won't have to backtrack much to get to Canterlot after getting the other elements. They can simply go in one big spiral.
The quickest way would probably to split up, but that would be to risky
Then, if they need to hide away, they seek to the... Hmmm... Maybe Luna Bay, but it's a settlement there, so if they really want to be safe, they'll go to the Undiscovered West

Los Pegasus might be predominantly Earth Pony, so it might still be operational if the sudden loss of political leadership didn't cause it to tear itself apart. That could be another place to hide away if they need to flee from the Everfree. In fact, it might be better to hide in if the city tore itself apart: plenty of places to hide, and rough an' tough locals to hinder any pursuers. Granted, they'd have to deal with them as well, but they might be able to pull it off if they're stealthy enough.
Also, isn't the Undiscovered West where those guys who initially attacked Canterlot came from (can't remember their names off of the top of my head. Been so long since I've read this stuff)?

A ruined city might be useful, but it would also be risky. If the Judecans patrol from time to time, they would quickly find them

On another note, the Judians came north from a land on the far side of a massive desert that laid to the south of Equestria, DJ's geography got screwed by the show proper's map expansion.

IKR? I don't know about most people, but I LOVED Halo 2 for the sole reason that it explored so much of the Covenant's side of the story. Brought so much more depth to the lore by experiencing it first hand like that.
