That's actually a pretty good question, and I definitely did have a bit of trouble making it believable.
But basically, it was out of mercy. She (and even the director) have always noticed that Melissa wasn't happy there, so no matter how much they wanted to keep her there, she just didn't have the heart to punish her again after all that she's already been through.
That, and it's not her organisation (she just works there), so she couldn't care less that Melissa's been stealing money from them.
