It does.
Project X Zone and Namco X Capcom explains clear canon and possible relations between games and worlds.
It's not completely irrationnal

Depends on what it is.
If you are doing a "Megaman" Fanfic.
Crossover lores don't count.
So if you are doing a "Megaman" fanfic is is irrational.
If you are doing some form of alternate timeline but not following the megaman lores then it is still Irrational.
So unless you're doing a crossover fanfic it's fine.
Crossover game lores have a different "canon" status to Main series "canon".

And moreover, a fanfiction can never be considered canon for a game's timeline.

I just depends on what kind of fanfic you are trying to write.
Example. If you are doing a Megaman ZX fanfic.
I expect the lores from that series and it's predecessors only.
Crossover have it own "canon" lores.
But Crossover Lores are separate and different from Main Series Lores.
Crossover lores cannot appear in the Main Series Lores.
While Main series lores can appear in crossover.
So if you are doing a megaman fanfic. Kos-mos's appearance is irrational and irregular.
If you are doing a crossover alternate time line aka not a megaman fanfic then it is fine.
