In real life? The samurai would likely win. Ninjas or "Shinobi-no-Mono" are not trained fighters. They are not even true assassins like most movies and games would lead people to believe. Yes, Ninjas have been known to kill if necessary, but it was not their job to do so, and their training does not involve combat. Ninjas are masters in the art of spying and espionage. They were the intelligence of Japan. You did not have to be a warrior at all to be a Ninja. An old woman that was good at disguise can be a Ninja. An overweight man that was good at gambling can be one. Or a keen watchman with great perception can also become one. As long as you can gather intel from your enemies, you were qualified to be a Ninja.
It is also worth noting that some Ninja were Samurai. Being a Ninja was not a social status, it was a job. So for all we know, this samurai could be fighting either a lowly peasant, or perhaps another Samurai.
