Basically i do it like this:

- clean sketch (to the point of where it almost qualifies as lineart)

- color it in neatly. The coloring should look something like this when you're done, except without all the lines:

- pick shadow colors. How dark you want the shading to be depends on you, but you should pick at least one shadow color that's nice and dark. It will help define the edges of shapes and help divide things of the same color (for example it would help to divide legs of the pony from the body so that it doesn't blend in with one another too much. Darker shadows give more depth.)

- shade the thing. The darkest color should mostly be used for edges and stuff. I usually just do cell shading first to help with the placement of the shadow colors and then smooth it out a lot. But be careful with edges! You don't want to lose the smooth edges! Results should of this technique should look something like this:
