The first time I've seen Uboa was from the HL2 mod, Nightmare House 2, at least the old version. He made a cameo appearance in that game.
Who is he suppose to be though, is she a ghost? The main villain of the game? I don't get it.

He's an easter egg, kind of. There's an area in the 2D pixelated puzzle/adventure game "Yume Nikki" called The Pink Sea. There, you can find a house where a blonde girl (named Poniko) lives. You can't interact with her directly, but you can play with the light switch and a few other things around the room, but the light switch is the only important thing right now.
There's a 1/64 chance that Uboa will take Poniko's place when you turn the light off (this is determined when you first enter the room). Once he/she/it appears, various things around the room become weird and twisted, and you're unable to leave the room. All you can do at that point is touch Uboa, at which point you're transported to a strange area that you can't escape from unless you pinch yourself awake or use the "exit" effect (it's not called that but that's what it does and I forget the actual name).
It's a completely white area with a black background, and there's an odd black creature which appears to be bleeding from its mouth. It also has red hair, but this might be blood as well. The creature cannot be interacted with as it's a part of the background. Uboa is also present, this time with a distorted face, but you are unable to interact with him. There are a lot of theories about Uboa and this game in general, but I subscribe to the notion that this game takes place in a dream and so you shouldn't question it. If this sounds incredibly weird and random, that's because, like I said, the game takes place inside your character's dreams.

I assumed the girl in the house is Uboa after you mess with the lightswitch. Actually, I heard a sick theory with animated video that says that in the world of Yumme Nikki an alien ship crashed on Earth and in an attempt to study the organism one of the scientist got infected by the alien. Days later, all people of Japan and later the entire world was being infected by the parasitic alien and there was no way to stop it. Many childrens, included the protagonist, were send by their parents to the highest floor of apartaments in an attempt to save them from the alien infection, explaining why she lives in the highest level of the apartament and refuses to leave the room. One day she discovers that 2 of her friends (Poniko and the girl with 4 arms) were in an apartament close to her's and waves to them. Days later someone knocks the door and she though her parents came back. Instead, behind that door was an alien, which she had to kill it with a knife. After that, she finds out that the aliens have arrived to her friend's apartament and infected them, turning them in the form seen in the dream world. With no hope left, it is revealed that in the beginning she was infected by the alien, but the changes were slow and decided to commit suicide by dropping from the apartament

Pretty sure Uboa is just a case of "It's a dream. Don't question it." He's a weird monster thing that (I'm guessing) transports you to his room which shares the same space as Poniko's but on a different plane. Touching him is another case of "it's a dream. Don't question it."

Huh. Personally I don't see a whole lot of basis behind this theory. Feels more like fanfiction to me. Much like the rape theory, it's kind of baseless.

Pretty much. Yet many allusive things from the game can lead many to interpretate the possible story of the game. And you know what? It's kind of fun attempting to solve the puzzle, even tho the creator clearly didn't do it intentionally
