I think the reason why her wings couldn't grow is because she's part earth pony. So that's probably why she can't fly.

I wonder if Scootaloo's wings are small because her father is an earth pony thus making her a hybrid.Β Β

Having a parent who is an Earth pony has no impact on the offspring in the show.Β You get either a full Earth or Pegasus pony.Β There is no inbetween here.Β However, whats likely happened is Scootaloo didn't get enough magic in her wings (Pegasus have magic in their wings to fly and cloud walk, just as Earth ponies have magic in their hooves and unicorns in their horns) so they failed to grow.Β So Scootaloos wings are a result of bad luck.Β She can't fly with them, but she can still cloud walk, so there is enough magic here for that.Β
There is also a % chance that if a unicorn was an ancestor, not only do you have a Earth or Pegasus offspring as a possibility but a unicorn as well, though the % will be tiny of it happening and the parents usually are what the kid will be. This is exampled by the cake twins, somewhere in their ancestry a pegasus and unicorn were found, despite both parents being Earth ponies. Pony genetics are strange.Β
Its a bit like the Fishmen and Mermen of One Piece, if your into anime. When you have a fishman and merman pair of parents there is a 50-50 chance a child will be either.Β On top of that, their "species" of fish their based on can be any one of their ancestors species of fish. This carries over even to 1/2 and 1/4 fishmen/mermen.

It still could play a role in her development though, or else the animation team wouldnt have even bothered making him an Earth pony for no reason.

They made him an Earth pony because mixed tribe relationships are a thing in MLP.Β The ponies in the series stopped hating each other after Heart's Warming Eve incident.Β Their the same species, its just the 3 traits come out differently. There is only 3 tribes in the MLP universe and while wings *do* vary a bit, its a results its a result of genetics for that tribe.Β A Earth pony parent has 0 effect on Scootaloo's Pegasus heritage, she is a Pegasus because its in her ancestry. Thats it. There are other examples of the same pairing in the show and it has no impact on the children.Β
As I noted, having a Earth pony parent and a Pegasus parent just means they can have either a child thats an Earth pony or a Pegasus and nothing else, unless they had a unicorn ancestor in which case there is a % chance there will be a recall to this pony ancestor, but thats it.Β And thats displayed with the Cake Twins.Β Usually, the pony is the same tribe as the parents and thats all.Β
Seriously, you never see them say "half-pegasus" at all in the show, as a pony you either are a Pegasus or you are not.Β
And since we're talking about a show on magic pastel colours ponies, genetics are as the show presents them.

People who are trying to recon the facts shown about Scootaloo I tend to think can't accept her as the character she was designed to be.Β She was meant to be a handicapped child, and was added to show that kids can be awesome despite their problems in their own way.Β Scootaloo can't fly, but she is awesome on her scooter, and thats the point. Even as an adult, she has the same thing, she never may be able to fly, but she'll always have her way of being awesome.Β Its why she looks up to Dash and why Dash looks after her, she wants her to succeed despite being grounded as she is her biggest supporter. But she gets concerned 2x in the series when Scoot's lets her disability get to her. Scootaloo is a foil to the otherwise great flyer that is Dash, just as Fluttershy can be from time to time.Β Β
Pretending that this has something to do with heritage, trying to re-write the character to get rid of her best trait that makes Scootaloo stronger then many other pegasi, is like taking a chair away from a disabled kid and telling them they don't need it despite the kid can't walk at all.Β There are people in the world who has problems, yes, but not everyone gets to go to the moon or become a famous rockstar, some who do had to do that despite having disabilities of their own. The world isn't perfect and though its thrown in Scootaloo's face a couple of times, she overcomes and is stronger for it, not weaker.Β

How about Bulk Biceps, who literally has the same size of wings, must be at least 3 times Scootaloo's weight, and CAN fly, hmm ?
Ok, this is probably a joke that Hasbro put on Bulk Biceps, while they really intended to show Scootaloo disabled which would explain she will never be able to fly, like you said.
Plus, you could try to explain that Bulk Biceps is so strong that he can still fly with tiny wings.
I wrote this comment to show that even a huge business company such as Hasbro, who works really hard to avoid scenaristic contradictions (which they do well) still does mistakes, and Scootaloo's and Bulk Biceps's wings are an example.
