Basically, every single character in Sonic has a problem!All of them!
They are never perfectly balanced;
they have their cliches;
MOST are ever Gary-Stu/Mary-Sues to other fans.
So it's not like the character are perfect in any way shape or form.
But I WILL say they are fun characters for who they are, and although they are never balanced correctly in the same media:
In GENERAL for the franchise their having BOTH ups and down, flaws and attributes actually make them more balanced in general.
For example:
Although Sonic can be overpowered and too nice in certain games, other games actually show him with either flaws or other characteristics that take away from his Gary-Stuness.
[Water anybody?]
The same can be said for ALL the (Game) characters.
So in general they all have their problems.
But at least in the better media their problems are balanced well enough that they aren't COMPLETELY terrible.

How ironic that you refuse to talk about all of them, because that would mean you would have to pick apart Amy's character.

I think the comics did a better job of it. Sonic is super fast, excels as a lot of things, can outmaneuver many a bad guy or other characters, fighting is his cup of tea, and he can be quite nice and has a sense of justice. Inversely, he's terrified of anything that remotely looks like deep water, he can be a total a**, he's stubborn to the point of bullheaded, often leaps before he looks, isn't always the most responsible, often ignores orders and instructions to do things his way and doesn't always play nice with others.
Tails is a little sweetheart that always wants to try and help and is a genius with machines. He's got a go-getter attitude. But he's also kind of shy at times, nieve due to his youth, sometimes doubts his abilities, and more than once has stormed off because he felt like he was being 'treated like a kid' and he wanted to be treated like a serious member of the group.
Amy can be very sweet, and reliable. She can be quite serious about what is expected of her, she's powerful, capable and after she aged up, she could be quite reasonable too. But we all know about Amy's legendary temper. She's also got a decent jealous streak, she's competitive, has acted stuck up and flat-out disobeyed orders on occasion. She doesn't always consider the feelings of other characters until after the fact.
And that's just a few of the characters from the games. The comics gave Knuckles, Rouge, Shadow and Silver all their own positive and negative qualities as well.
And for Sonic, don't get started on Sonic The Comic. In that one he's pretty much straight up a chaotic good.

I agree. Even if some of my favorite characters in the series are over-powered and have positive traits that outweigh the negative (I personally like a balance), I still like them. I just think the Sonic cast in general are victims of bad writing most of the time.

It's a shame that some characters get very biased fanbases.

I've read some before yes~
[Most of them are by Authors like Passionate Bliss, Jazzy-B-Real, ShadamyPunk etc. [Of course, those are all Shadamy writers because I was more of a Shadamy fan up till now
But Those are the people who really seem to know about the characters as well as simply good story writing, so I'd recommend them any time

To be truthful, Sonic CAN be a Gary Stu depending on the game :/
It's usually the ones where he's shown as SUPER caring and upbeat etc with some awesome-sauce on the side XD [Colors? Although the scenes where he's talking to himself... I dunno...]
I think that in GENERAL though, he's not quite a Gary stu seeing as he CAN be weak and can give in to his emotions... even in STC he was a downright JERK half the time
So it really depends on the media.
