Do you mean the actual lineart or the white line around the lineart?
If lineart - done in MangaStudio
If the white line:
1) Use magic wand tool with a feather setting (say...15px) select all the areas that are background on the lineart layer.
2) Invert the selection
3) On a new layer colour over the selection with a brush in the colour of your choice.
4) Pull that layer down behind all the other layers.
Eh voila, coloured outline.
