I think the reason why Rainbow is scared is that while she's on that roller coaster, she's at the mercy of that ride. She can't control the speed or the angles she's put through. Being a type A type of mare, she's not used to that sort of thing.
Pinkie's reaction to the ride isn't surprising, however, because life itself is a wild ride to her.

I was trying to remember why I chose Rainbow to be afraid, and I remembered why. Rainbow Dash has a front of being fearless and all that, but deep down shw is soft, and I enjoy seeing that in her character.
