In Paint tool sai, I use the airbrush/brush/water color tool, and set it as 'spread' and that's how you get that soft look that's perfect for clouds.
I start with the airbrush, mix the colors up with the brush, and use the water color tool to smooth it all out.

Thank you so much for the tip! I remember doing clouds at work once and going back for multiple revisions. At one point my boss told me the looked like intestines, lol! Been fooling around with painter, I might see if I can achieve the effect in a similar manner there
