I believe so, but you can make and animate emotes completely in GIMP, so there is no need to run the 2 program system

Animated emotes have to use .gifs. there is another format called animated pngs (or apngs) but I'm not sure which programs make them and how well supported they are by web browsers.
The problem you seem to be hitting is the fact .gifs can only have 256 colours. So you just need to make sure you don't go over this amount or colours that look alike will be merged together

Some programs can show you the current colour selections, or just colour pick from colours already used.
Tools like blurring, gradients etc often use up the colour count very quickly

There isn't really a 'best' one. Fireworks and Photoshop are both popular with a number of neat features, but aren't free. GIMP is probably the most used free program which can do animation, but not everyone likes how it works.

Not entirely sure as i've never had to browse for a free equivalent. However, if its for emotes than GIMP or MS Paint also work

Again i'm not really sure. I'm not even sure you can buy it either. GIMP also allows animation though, so it should work

It is possible to do them emote sized as a fair few of my emoticonist friends use gimp. There are a couple of tutorials over at #Emotication if you need help

Well I made my animated emote in PS, But i saved it for -Save for Web & Devices- But i don't know what to save it in,I saved it as .PNG But the emote does'nt move >.< Please Help D:

If its animated it should be a .gif. If its only 1 frame then a .gif or .png

You don't need to use 2 programs as PS has animation tools. There's PS specific tutorials over at #Emotication if you're interested.
When you save choose the option 'Save for the web'

Its the same process, you just need to make the canvas 50x50 and keep the number of frames and colours used small

So I have both Photoshop and gimp.
What I want to know is, is there really a difference so much between them when it comes to emote making?
I'm much more comfortable and used to GIMP, so I was just curious.
And as for the multiple layers for animation (this is the part that really confuses me) how many layers did it take, to say, make Fred waving?

As i have neither PS or GIMP i can't really help you answer this question. It took me 4 frames in my program, but i'm not sure what that will be in yours. However if you head over to #Emotication there's a list of PS and GIMP users on the 'mentors' page and one of them may be able to help
