I believe(and this is just speculation) that Papyrus, being the innocent little nugget he is, never actually fights at his full power, because he doesn't actually want to hurt whoever he's fighting.
Which means that if you manage to piss him off, make him develop actual feelings of hatred towards somebody, than your gonna...
well...

I don't deny that he is strong. I don't really like papyrus as a character, but I'll admit I had trouble the first time I did his boss fight, that being said it's just hard to believe that he(even super pissed) could give a hard fight equal to sans'. And even if he could it wouldn't be as impactfull as sans' fight.

You walk through the familiar long hallway, half expecting to see Sans on the other end even though you know it's not possible. Instead you see his brother, Papyrus. He stands where his brother once stood, but instead of a smiling comedian, there is only a broken husk of a monster, someone still alive but ultimately dead inside. He begins to speak.(insert original disbelief papyrus comic here) Tell me that wouldn't be just as impactful as the original story.

In that fight seeing disbelief Papyrus I felt more of the emotions of fighting Undyne the Undying, not really a monster who was dead inside, but filled with the painful emotions that if they just tried hard enough, that would stop the human, but ultimately fail. Sans was more impactfull, 'cause he REALLY seamed dead inside, and not just in the genocide route, but in all routes.
(Although, this argument may be based on the assumption the we read the same Disbelief comic, I might have seen one different then the one you have seen.)

While Paps behavior may seem out of character, I think it really drives home the saying "Demons run when a good man goes to war."(yes I stole that from Doctor who, but it's such a good phrase that I'm keeping it.)
 Plus there's something about knowing that you drove this innocent skele, who would refuse to hurt a fly, to the brink of madness, which is something you can't say for Sans.

Just think of it, the first half was really difficult, but the second half was really easy, if it wasn't for the bones in the menu.
