Simple, the cake's in it. XDNOW you know why GLaDOS wanted you to throw it into an incinerator; it was to help the cake finish baking. BTW: since all Aperture Science technologies remain safely opporational up to 4000 degrees kelvin (and that furnace was probably below that temperature, not by much but it probably was since 4000 degrees kelvin is enough to melt solid rock) the cube just got a little charred up, not completely destroyed. That's how it got into the final cutscene of the game with the cake. GLaDOS just must have fished it out of the furnace when the cake was done.
SEE? THERE REALLY WAS A CAKE...

The enrichment center reminds you that before the cake can be called finished, it must be put into a freezer.

i haven't played the game but as far as i know, the cake itself isn't a lie, the fact that you would receive the cake is
but you can get a cupcake if you complete all the bonus missions

Possibly, although, GLaDOS wasn't exposed to high tempertatures, just ripped to pieces.
I think that she may have survived by having a backup system somewhere, or having some of the Enrichment Center's robots rebuild her.
