Well this is based off an AU(alternate universe), so it isn't based in the main Sonic X canon. But even though he's on Eggman's side, he still doesn't act malicious or goes out of his way to start shit with others, unlike Eggman. He'll pretty much leave others alone as long as they do the same- unless somebody is trying to scrap the robots he's attached to. He pretty much grew up around Eggman and his robots, being created from the process of cloning and genetic engineering- so trying to leave and turn to the "good" side would be not be easy in the least, due to the very strong emotional attachment he has.

Flandre is like that...she's not really evil, it's just that she grew around Remilia and Dracula and Maven, so she follows Remilia's orders so that Remilia would feel proud. She's what TV Tropes calls "A Minion With an F in Evil", she's sweet and innocent and naive, but it's her job to be evil.
