At somepoint before or shortly after 3000 B.C., the Goa'uld transformed a notable number of their transplanted human slaves from earth into genetically altered walking incubators for the larval Goa'uld. These slaves became known as the Jaffa and were made into the Goa'uld's loyal footsoldiers, effectively enslaving them through indoctrination to believe the Goa'uld were gods. For thousands of years, the Jaffa served their Goa'uld masters, countless Jaffa being killed in the names of their respective "gods" as the Goa'uld waged war for dominance over one another and against their common foes such as the technologically advanced Asgard. Despite this, there were occasional rebellions amongst the Jaffa against their Goa'uld masters. It wasn't until 1997, when the Jaffa named Teal'c, the First Prime of the Goa'uld Apophis, defected and aided the Tau'ri's flagship team, SG-1 in escaping the planet Chulak, that the Final Jaffa Rebellion began.

The Jaffa Rebellion did not truly begin until 2002-2003 thanks to the aid of Bra'tac, a senior and wisened leader of the Jaffa and the former First Prime of Apophis prior to Teal'c. The Rebellion had the support of the Tau'ri and the SGC, aiding the Jaffa against their common enemy: the Goa'uld. They similarly formed a tenuous ally with the Tok'ra although there was some level of mistrust given the Tok'ra being of the same race as the Goa'uld. Regardless, the Jaffa Rebellion had great victories as well as bitter losses. Their darkest hour though soon turned to ultimate triumph.

In 2005, the Jaffa had been making significant gains against the Goa'uld System Lords when the Replicators, a violent and extremely dangerous machine race, began invading the galaxy. Fearing the nigh-unbeatable Replicators as a form of divine retribution for defying the "gods" many Jaffa flocked to their Goa'uld masters. However the most ardent of the Jaffa refused to yield and on the advice of Teal'c, launched an attack to capture Dakara, the birthplace of the Jaffa. The Battle of Dakara was hard fought but resulted in the defeat of the Replicators and the birth of the Free Jaffa Nation as the Goa'uld had been virtually eradicated save for the System Lord Ba'al who managed to escape and elude capture until 2008. The Jaffa Nation was nearly splintered during the Ori Crusade (2005-2008) but after the Crusade ended and following the execution of Ba'al, the Jaffa were again reunited.

The Jaffa Nation was originally a psuedo Republic in its early few years, with the most influential Jaffa holding positions on the Jaffa High Council. By 2009, the Jaffa had finally and formally established themselves as a more recognizable semi-Democratic Republic, not unlike Earth's United States of America, only on a grander scale. Each Jaffa held world appoints their local leaders, referred to as System Lord/Lady, their own ways but each world appoints a "First Prime" to represent their planet on the High Council, now known as the Council of Primes. The First Primes then select one of their own to become the Tau'jaffa, the First Servant of the Jaffa people. The Tau'jaffa acts similarly to a Prime Minister or President of Earth in that they represent the Jaffa nation in official capacities as well as presides over meetings of the Council of Primes. The first Tau'jaffa was Master Bra'tac, appointed by popular council vote in 2009. He served only for four years before retiring in 2013. Rak'nor, a popular Jaffa warrior and rebel was later elected as the second Tau'jaffa and is currently the incumbent Tau'jaffa. Their judicial branch is also the Council of Primes but individual "Court cases" and trials are held in "Triads" which were structured around a similar judicial proceeding of the same name introduced by accounts of the Tollan during the trial of Skaara/Klorel.

Militarily, the Jaffa utilize the leftover Goa'uld technology and, with the aid of the Tau'ri and Tok'ra, have begun producing and even developing their own technologies. However, there has been no confirmation as to any new Jaffa inventions. The Jaffa have, however, been utilizing some of the designs the previous System Lords had developed such as the larger and unique Ha'tak vessels used by Apophis and Sokar. Several of these larger motherships have been seen amongst the Jaffa's fleets. It is believed that the Jaffa are making alterations to the massive Mothership originally designed and utilized by Anubis for their own purposes. It's believed that the Jaffa are reexamining the viability of the Glider model the Tau'ri designated the "Needle Threader."

The Jaffa and the Tau'ri remain on good terms despite a few rocky moments. The Jaffa, Teal'c is easily the only Jaffa to have been granted dual citizenship with the Jaffa and Earth's United States, the 165 year old Jaffa warrior owning a modest apartment close to Cheyanne Mountain and the SGC. It should be noted, however, that Teal'c is not the first alien to (knowingly) be granted U.S. Citizenship. Cassandra Fraiser, a human girl born and raised on the planet Hanka, was the first in 1997 following her adoption by Dr. Janet Fraiser. As for the Tok'ra, the Jaffa's relationship with them is chilly but conflict seems very far off as both parties have been keeping their distance, maintaining a respectful tollerance of one another. The Jaffa, Tok'ra, and the Tau'ri however have a common foe in the Lucien Alliance and are participating in joint efforts to fight against the Lucians.
