I don't see what (if anything) is wrong with the clouds here. The only thing I can see that doesn't really work is the fact that the sky seems to go far darker than it should at that point. You've done a very nice job with the girl though.

The water looks wrong. Honestly, it looks like a dark blue colored sand dune.
The tumbs look a bit out of place, too. More the background thumb than the foreground one... but both look a little off. The forground hand is bending too far backwards.
The kimono looks uneaven at the chest, as if she has a left breat but not a right. I know that it's supposed to be the effect of the wind, but it just looks too off balance.
Lastly, the eyes appea to be too far apart.

Hm. I've been trying to figure out a way to give the chest dimension, since many people have pointed that out (People have pointed out the eyes too, but the way I set up my layers, it would be very hard to reposition them). It got a little better with the edit, but I can't think of a way to shade it to show that there's form beneath, and still stay true to the lighting scheme, and, as you said, the way that the wind moves the kimono.
As for the water, would there be any way to make it seem more like water? I know what you mean that it looks like sand dunes, but don't all waves look like that? Perhaps less dynamic shading of some sort... Hm.
And I've always hated thumbs. They always tend to be "off" somehow. :/

I'd probably lowe the number of ripples, because oversea the water is relatively calm... I'd also look into trying to give the image a more transparent feel, as if you could see something that was only a few feet down.
The specfics of how to do that? Well, I'm not sure. I myself am just a novice when it comes to digital painting.

It's not bad at all! Actually it looks like an abstract which is a strong and nice type. Maybe take that detailed water in the middle and copy it all the way across or add that detail to the rest of the water. The sky looks fine...clouds aren't supposed to be big and fluffy all the time. All and all, it's a good picture!
